Basic Rundown: I have a 97 Legacy and swapped the auto out for a manual. The connector plugs right in. Car runs great for a few minutes of driving and then throws a code for Vehicle Speed Sensor A malfunction. Went and got a another VSS, put it in and same thing happened. This also throws the vehicle into limp-mode and I hit fuelcut around 4k.

Still running an Auto Ecu, no ABS module, no Airbag modules, No TCU. Only wires I messed with are the ones by the Auto shifter

What am I missing?

Did you do some researching first? I had the same problem when i did my 97 lsi. Have to keep the tcu out. Also put ur abs mod back in and put a ground in pin # 82 on the computer if there isnt one there and if there is cut it.. Pull your gauge cluster out there will be two wires A white and a black. What i did was took wire and ran it off the speedo through the firewall and connected the two replacement wires to the trans wires. Once all is done there you have it no more cut out at 4200. however i still have a CE lite on. thinkin its the TCU being gone. Good luck.
