Clutch-In Knocking

I Had the engine out of my car, a 1997 Legacy 2.5GT with a 5MT, in December to replace the head gaskets that blew, and ever since then the car has a knock/rattle coming from the front end. It seems like something is loose, and I can feel a knock vibrating through the clutch pedal when I rev the engine with the clutch in. It is noisy if I rev with the clutch out as well, but I can't feel it through the gas pedal. The knocking/rattling starts just below 2k rpm and gets worse as I go higher.

Today I took it to Mister Transmission to get one of their free multi-checks. They called after a few hours to say that they heard the noise, but would have to take the transmission out and take it apart, and that alone would cost $400 in labor. Then there would no doubt be a ton of expensive parts to replace.

I brought the car back home and now I'm wondering what to do. Since the engine was pulled, could it just maybe be the transmission or engine mounts? They weren't replaced when the work was done.

Any other ideas? What would you do in my shoes?

Sounds like I would check the clutch fork or throwout bearing..

Thanks, I've made arrangements to pull the engine next weekend (for free) so things can be checked out in the bell housing. I will probably end up replacing whatever I can in there while its out. What else should I look for or replace?

I've already ordered a kartboy short shifter with front and rear bearings and a cobb knob. Tomorrow I will be ordering Group N STI engine and tranny mounts. Really excited for those parts as I've heard they make a big difference!
