Thats right, I tried to make it work and failed. The Bolt holes, especially the starter holes, do not line up on my tanny. Is this because the block it an a/t motor, or because it is possibly a jdm block, or even both? Here is how the long block looks that I used. It is off a DOHC EJ25 with an automatic transmission.

Here is how the SOHC block looks that I pulled out.

My car is a 2000 Legacy. The other weird thing I should note is that my motor had 4 studs coming off the motor, not 2 like I have seen in every picture, including the one above. Why is that?

First, the SOHC has smaller heads - it has only TWO cams, ONE per head (hence, SOHC).
The DOHC has larger heads - it has FOUR cams, TWO per head.
You can use the short block from the JDM engine with your existing engine's heads. All you do is swap the heads over with the appropriate head gaskets, reattach your accessory items and bolt it up to the transmission.
Mechanically, that's all that is required.
The transmission differences do not matter. Any EJ series engine will work mechanically with an EJ series transmission. All you have to do is make sure the clutch and flywheel or torque converter match up to the transmission. ie. you cannot use a 2004 WRX clutch with a 1998 Legacy transmission.
Hope that helps.

I have all my SOHC heads/intake, etc swapped over to the "JDM" block, but the motor will not bolt to the tranny right, especially with the starter. Check the pics, as of right now, I only have one bolt hole for the starter on my block. It seems one bolt for the starter would be insufficient to me.

This info might be helpful - from Storm over on RS25.com:
Phase I trans has 4 engine bolts and a stud on the starter.
Phase II has 8 engine bolts with 2 being for the starter.
Phase I transfer section has an access panel to get at the shift selector shaft and disengage the reverse lockout tab, making for easy removal.
Phase II has a sealed center diff unit and no access hole.
Typically, the shift linkage clevic will be different between the phase I and II. All can be swapped back and forth though.
So there's a difference in the transmissions from DOHC/SOHC, but they should all match up. Maybe it's just a case of having someone hold the trans steady while you move the engine into position? Some actual pics of the problem might help.

on both styles the starter is held on by a stud and nut on the bottom. so...i dont see the problem here?

I dont think we are on the same page here, My 00 Legacy is manual. Idk if my block I'm using now is JDM, automatic, or both, but the old block I pulled out had four studs that went from the motor, through the tranny. In addition there were two bolts that were pulled out that went through the starter, the tranny housing, and into the old block.
This mystery block I am using only has the two bottom studs, and only one (top) hole for the starter. herein lies my problem.
Seeing the automatic tranny posted above, I may try to just run my own bolt/stud through the bottom bolt for the starter on the tranny.
