Quick question for everyone. Would it be more difficult to do the job with an auto trans than a manual? Rather putting the engine back in? Would aligning the torque converter be that much more difficult?

If anything, an auto is going to be more easy because you just get the alignment pins lined up and then put the torque converter bolts in, an easy task. You shouldn't have to mess with the torque converter because it will stay right on the transmission.
With the manual you have to get the transmission shaft splines to line up with the clutch splines which takes a little patience, sometimes it will slip right in though.
Horse a piece I guess, I would think the auto would be easier.

I have an auto in mine and when I did my head gaskets I left the block in. Then again I have a ej22, the only problem was I had to jack the engine up a few inches to remove a head that didn't have enough clearance at first.
