Has anybody ever put a BE tranny into a BD? I've been thinking about this for awhile and I'd love to do this one day.

Why? They're basically the same thing.

And you're not explaining what transmission you want. The BE has several transmissions - 3.9FD 5MT, 4.11FD 5MT and the PhaseII 4EAT.

A better swap would be the BL/BP 5EAT instead of the 4EAT - theoretically. The extra gear should give better economy.

The BE 4EAT has different valving and different gearing, plus a spin on filter instead of the in-pan filter the BD has.

Is it different from the phase II tranny in my old 99 SUS? From the interchange program at my old work (called Hollanders), mine was a 1 year special but I wondered if it would interchange with the 3rd gen 4eat.

The 99's were a hodge podge of tech - some got 4EAT's with spin on filters, which were first officially installed in the 2000 models. Some of them also got 2.2L engines with a slightly higher compression; even though they were supposed to get 2.5Ls. Others got MAP intakes on their EJ25s and MAP intakes weren't officially installed until 2000.
