No, the big difference is going to be that the turbo 5MT used a hydraulic clutch. If you can swap out that whole system, you shouldn't have much trouble getting it to bolt up. I believe the driveshaft is the same length regardless, and the golden rule on swaps:
"Any EJ engine will bolt onto any EJ transmission"
So to answer your original question: no. But it will work.

ok thanks, so you are saying if i take the entire 5 speed system out of a non turbo, i can still swap it for my auto trans?

Either way, turbo or non.

If you have a turbo engine, you may want to grab a turbo transmission. I know the non-turbo gearboxes weren't built to take the torque from a turbo motor. Plus, the clutch is going to die a horrible, stinky death.
If I were you, I would grab a WRX or Legacy GT 5 speed. The non-turbo 1996 Legacy LSi, 1997-1999 LGT, and 97-99 outbacks had hydrolic clutches, and should be able to handle the power from a stock 2.2 turbo motor. You could also get a 2000-2001 Impreza RS transmission, same as the LGT transmission but has an LSD. Also, the 2000+ Legacies, Outbacks, Imprezas, Foresters, and 2003+ Bajas had the hydrolic clutch, and should handle the power of your SS better than a 1991 Non Turbo transmission.
You'll have to figure out driveline and rear diff, but you'll have to do that with your SS anyway.

5 speed manual -- This is the standard 5 speed manual that subaru puts in most everything. If you have a 5 speed, chances are its built off of this platform. The strength of these transmissions, ive discovered, is all pretty much the same. Different gear ratios, rear end ratios, etc, all make a difference when putting a motorset together, but for the most part they are all the same. The exception to this (There always seems to be one haha) is the JDM STi 5 speed, which was available with the DCCD. This transmission is stronger than the regular 5 speed (Cryo treated gears). It also has the variable center diff (DCCD), which can be wired in to work if you get it with a front clip, or even a pulled motor with all the stuff.

Yeah, but the strength is definitely not the same. You'd eventually grenade one of those old (90-96) cable clutch transmissions even with stock WRX power.

what i would do is find a tranny that will match the gearing in your rear diff.
did 91 autos have a vlsd?
