Will a 00-04 trans work in a 1998? I get the final drive ordeal but I'm wondering if it'll bolt up and such.
It will bolt in and work, but you'll be missing one stud to attach the starter. '98 and below engines and transmissions are attached with 4 bolts. '99 and up are attached with 8, one of which takes the place of the lower starter stud and can't be used with an older 4-bolt engine. I've done it and only had one bolt attaching my starter before and it's not a big deal but you should be aware.
I have the same setup, for the starter I put a helicoil in the trans so the starter has two bolts.
When I ran my phase 1 block with my wrx trans, I just enlarged the hole for the starter stud, and tapped the transmission and used a larger bolt. It's not difficult at all.

You'll need to swap your speed sensor as well, and I'll third the motivationally challenged vote of only using one bolt on the starter. Been running this way for almost a year.
Have fun swapping the speed sensor, I don't dare to summon such black magic. I'm also part of the one bolt starter group... :D
